The boys, Dean especially, would start out skeptical of the ponies (“She’s a talking unicorn with wings who says she’s a princess, Sammy! This is ridiculous, even for us!”) but eventually would come to respect them to some extent. (“Did Fluttershy just “Stare” down a hellhound?” “Yep.” “Wow.”).

Those are the kind of moments I can easily imagine happening, and they’re fantastic while being very in-character all around. THAT’S the kind of stuff I appreciate the most.
A little secret: You don’t need much in the way of writing. Speaking as a writer and avid “consumer” of fan content, you don’t need much in the writing department as long as you’re getting the story across. If need be, you can reduce your ideas to silent films to make it play to your strong suit(s). And unless you’re planning on full-blown episodes, you don’t need to worry about doing long-form content. Just those few ideas alone are great for standalone pictures or mini-comics.
On a personal note, IRL people/characters being shipped squick me out something fierce. Barring that, the mini-story was cute. Totally agree on the link rot bit.

I would love to draw this (in a more simplified art style, because lazy). Dean, Sam, Cas, and possibly other characters, interacting with the Mane 6 (and possibly other characters).

I can see Twilight enthusiastically researching about the monster of the week. Dean eating Apple family apple pie for the first time, getting into a pie eating contest with AJ, getting into a cider drinking contest with RD… I have many thoughts.
Sadly, I am a disorganized mess with very little writing experience, especially in comics, so, unless I can get someone to help me with it, it might be a while.
In the meantime, here is a story featuring Fluttershy and Castiel you might enjoy. There’s implied Destiel if you mind that ship. Apparently at one point it had a cover from someone singing Carry on my Wayward Son as Fluttershy, but that link died. Link rot sucks.
Oh heavens. Now I wouldn’t mind seeing a comic with the crossover between them like a regular episode. With all the lighthearted shenanigans of being bewildered and dumbfounded with the sight of the ponies, nearly harming some animals that Fluttershy defends (like a manticore), and eventually going after a proper Supernatural enemy and the boys advising they don’t look.
