You also forget that she has 2 other reasons to make her chest smaller.  
1 For the sake of Aerodynamics she wants a flatter chest so she can fly faster.  
2 She is actually a public works agent so I bet she gets hit on by any co-worker once they know she’s got a huge rack.

This actually makes logical sense in two ways, one Rainbow might find them too girly due to fluttershy and two its actually said exercise “increases” your breast size despite popular belief it decreases it

A pegasis has bigger “air bags” due to them growing up in the sky. Less air pressure around them allows them to grow in a much freer way.  
Rarity and AJ get a more average bust size while Twilight spends all her time reading so she’s smaller.  
Pinkie pie burns off fat as fast as Shaggy or Scoobie does.
