Nope, it actually is done using green screen (at least in some occasions). Here two occasions that show it (I wanted to show three, but the scene in Hoof Done It? isn’t present here in Derpibooru yet):

I don’t think this series is in green screen, dude. That makes no sense. The least they could do is either tweak her mane design or tweak her ears so that they stick out better attached to her head. I mean she has plenty of design variants that make her ears work.
More the latter, but does it really look weird up close? Do they think we care?
Probably because her ears either would blend into the background (the series is animated using green screen, can’t exactly explain how) or clip into her mane.
