There’s really no sense in trying to make sense of it. It’s already stated that the people working on the show aren’t going to reference any of the events.

You know…. it’s entirely possible that since Twilight knew about Sunset’s visit she put the portal machine back together for that one day. She DID tell Starlight to give Sunset the new magic journal after all.

Theres a difference between inconsitency between spatial areas that are difficult to maintain the same, and huge machine with Sunset Shimmer on it that suppose to act like a portal to EQG universe. The fact that it dissapears on teh series suggest strongly that Equestria girls never happens in the Frinedship is MAGIC TIMELINE. Which mean its not canon.
 
For all we know Sunset Shimmer might be frineds with Pony Twilight who never reformed Discord in that universe because timeline of FiM and EQG are not the same

Also to add to your comment, the alternative timelines were to show case what would happen without twilight and co. uniting. I think someone using an element to take over Equestria would be a pretty major deal.

Not to mention there’s a couple of Library rooms in the Castle  
not just that one where Apple jack is now what about when Starlight  
Glimmer read a few books on the upper floor after she cast magic  
on her friends an again in the Movie Equestria Girls Raibow Rocks  
Twilight told the pony where he can put the rest of the books  
she said third door on the left

personal student that is before. so there for she’s in a normal class room  
not in the school for gifted unicorns. I just gave you the answer already  
Celestia took her as a personal student like she did with Sunset Shimmer  
she only had two students the ones you are talking about an seeing  
are not as gifted as them and Celestia herself said she saw  
potential in her like she did with both of them.

Canon if you want it to be is just a nice way of saying it’s non-canon.
 
Unless FiM references something directly, then Equestria Girls is still non-canon. Pony Flash Sentry doesn’t count because his presence both times did not make any mention or nod to Equestria Girls in any way, aside from his character (just because he has a pony version doesn’t make EG canon).
 
Now if the mirror would be seen in Twilight’s library in an FiM episode, or a picture of Sunset Shimmer in Twilight’s room or Canterlot Castle, then that would be a direct reference to Equestria Girls. But, as can be seen above in the picture (and on Twilight’s “mirror of friendship”, which excludes Sunset Shimmer) the show goes out of its way to not reference Equestria Girls.

I think the fact that she didn’t show up in the alternative timelines in the S5 finale should have raised some flags.

It keeps looking more and more likely that Equestria Girls is an alternate universe that doesn’t fit with Friendship is Magic, much like most of the Dragon Ball Z movies were to Dragon Ball Z.
 
I bet at some point we’re going to get a scene where Celestia shows Twilight (or Starlight, given the way the show is going) a book or wall of her former students, and Sunset Shimmer will be absent just to hammer it in further that she doesn’t exist.
