I could think something even worse, the father punishing Scootaloo because Fluttershy left him and use the chance to take some strange sick revenge With Fluttershy unable to do something unless she reveal everything, and even so, have to show that she is the real mother.

You know what would be the worst? if it was Scoots’s adopted father like he found her and adopted her when he realized who she was, so after all he did it’s him who gets to actually enjoy life with his kid,
