Those aren’t dark sides of Applejack, more of flipsides of her personality.  
“Return of Harmony” was Discord’s power making her a liar.  
“Somepony to Watch Over Me” was Applejack being protective and worried about Applebloom being on her own for the first time.  
I’ve only seen clips of “Honest Apple”, and I believe that’s her stubborn nature talking.

@Scrounge: Nightmare Rarity isn’t a manifestation of any darkness in Rarity’s heart, though. But rather, she’s Nightmare Moon in Rarity’s body. So I wouldn’t consider her a “dark side” in the truest sense.

I wouldn’t really base it off of the comics or equestria girls. I’d take the evil/dark form from the show. like flutterbat , pinkamena and evil pie hater dash. as far as rarity, applejack and twilight are concerned there hasn’t really been any real dark sides. firstly flutterbat takes the cake of them all plus it was in the actual pony show and not EQ since that isn’t technically the pony universe and all
