Well not in the lines of negate per say. Mega Rayquaza’s Ability goes over Primal & Groudon & Primal Kyogre’s Ability. I think when either of those two come back in, their Ability comes back as well.

Didn’t its original ability, Air Lock, already do that? Seems kind of redundant…

Oh and Mega Rayquaza’s Ability blocks out Weather Moves & Abilities. And apparently it can negate Primal Groudon & Primal Kyogre’s Abilities.

This is the Info about Mega Rayquaza so far: It has a new ability called Delta Stream which creates a new weather effect that removes weather and makes moves of a type that Flying-type Pokémon are usually weak to will only deal normal damage to any Flying-type Pokémon in the battle. It lasts as long as Rayquaza is in battle.
 
It also has a Signature Move called Dragon Ascent which is said to be the most powerful Flying-type move.
 
Also Game Freak said that the reason Rayquaza has a Mega & not a Primal Devolution like Kyogre & Groudon is in the story. It will apparently Mega Evolve in a different way than other Pokemon.
