It’s an instinctual thing.Being held up beyond your own power makes you feel helpless ,the cup of water merely gives the uncomfortable feeling of being caught up in a all encompassing body of water which is very different from a cloud rain water and I’m not sure Pegasus have the oils in their feathers and fur that keeps them waterproof like ducks and swans…unless you have a better explanation for why your so nervous up their?

No they dont…. case you hadn’t noticed we Pegasi control the weather which means RAIN! We get wet all the time. Have you not ever seen bird play in water? Heck ducks and swans they practically live in water. So not not afraid of water….
Pegesi have a instinctual fear of bodies of water. Since water soaks up in their feathers and fur and make it difficult to fly…why do you think she never swam in the local lake with pinkie ? Now normally a cup of water isn’t even close to nervous to her…but when a pony is held off the ground away form the earth outside their own power by another…well the little glass of water really does not help.

Maybe they have separate classes on learning how to swim, so they don’t have to fly
