Yep, finally found it, around 6:15 in the episode. Derpy does suddenly vanish.

I’m guessing the Doctor and Rose had to remove Derpy from the time-stream at this point to keep her away from the Breezies. Derpy is far too accidentally destructive to be allowed anywhere near them.
When the breezies get disrupted by the leaf from the tree, Fluttershy flies up and gets all the breezies to cling to her so she can bring them toward the ground. It’s right after that.
