Except the shape doesn’t match (Trixie has round eyes, shadow’s were pointy like Twilight’s), and they’re yellow. Yellow and the pointy head shape could fit for Zecora (she wore a cowl and had glowing eyes in her first appearance), but her eyes are more stylized.
 
Also the eyes were on the shadow itself, though that could’be just been for added spooky.
 
My bet is that it was just a gag, like how some Scooby Doo episodes ended showing there actually was a real ghost after they unmask the bad guy.
