Yeah- the intention is that the strength of her instinct is an anomaly caused by her body suddenly changing (like adult onset bird-puberty). The original script had a couple lines explaining that she would adjust to the instinct over time, but it just felt like an unnecessary justification that took the punch out of the joke.

As a Texan, that second panel gave me a chuckle, though I can understand how Applejack could have done that out of habit.

Instinct is based on a kind of biological pre-programming, presumably such programming would be part of Twilights new body and - unlike someone who grew up with that programming - she’d have a much harder time ignoring it.
 
A pegasi likely wouldn’t just go and build a nest, or gnaw their wings automatically like Twilight seems to be doing because they’ve either learned not to do that as they grew up or have more modern ways of dealing with the issue. (Though now i imagine baby pegasi have an affinity for finding and/or making snuggly places to hide in, and even adult pegasi would lean towards the more nest-y feeling of sleeping in a fluffy cloud bed).

Well… I guess a rush of random instincts and such would be expected if your were put into what is, essentially, a whole new body.
 
And most of them could probably seem pretty damn disgusting (see: preening) to someone who never grew up with it as a concept (thus clearly explaining Twis look in the last panel. As long as she’s in her happy place then she was never nomming all the grease, tics and such out of her wings, nope, nosiree, it never happened.)
