Well Spike is up there is the same category as with the Mane 5, so Twilight at least doesn’t lose ALL of her original friends at least.

He would most likely live longer than 2000 years.
 
And the 4 other alicorns and Discord.
 
So Twilight is not going to be truly alone, she would at least have someone to comfort her and such.

Furthermore, if you’re taking a note or two from Journal of the Two Sisters (which has a few aspects reflected in show canon, like what happens to regular unicorns when they raise the sun, losing their magic and all), Celestia and Luna are naturally long-lived, due to being natural born alicorns (which the S6 premiere seemed to heavily imply the opposite, them possibly ascending [and there’d be no discernable reason for them not to chime in with “we were born that way too, but to both alicorn parents, if we recall correctly”), and Horse Play only said that Celestia was Star Swirl’s student, not alicorn status or the lack thereof, and then there’s how the Tree of Harmony’s origin got retconned as well, in S7), and Star Swirl had used an age spell on himself, specifically, that he’d created.

There’s different types of immortality; being ageless, but not invulnerable, is still what would fall under biological immortality.
 

 
They said “only the highest level of unicorns,” not “only alicorns can do that.” It’s not something exclusive to alicorns.
 
And again, that’s not actual proof Celestia and Luna ever casted it on themselves. That’s, again, fanon, that they did so. I’ve seen leaked emails that half-jokingly said that if they wanted none of the Mane Six have wrinkles… they’d all be alicorns, which seemed to imply they have it in their heads that yes, they’re ageless.
 

 
That is Complete Immortality. If you’re deadset on using that definition, as opposed to biological immortality, then not even Discord is actually “immortal,” by this series’ standards. He can lose his magic, he can get sick, therefore he isn’t omnipotent, therefore he isn’t invulnerable, therefore he isn’t immortal, under that logic.
 
If someone wants to have it in their headcanon that alicorns are ageless, there’s exactly nothing in the show itself that contradicts it. Sure, they might’ve used age spells, as per your fanon, but it’s hardly a “conclusive, of 100% certainty” conclusion, because it was never addressed.

Oh yeah, it’s only a magical spell only Alicorns (or those who wear the amulet) can do, that’s all. Zero evidence of that.  
Besides, if Celestia was immortal, she wouldn’t be able to get hurt—which she has.
 
Them being gods/immortal is fanon and has less support than age-magic, which is a real thing that happens on the show.  

 
Except that if they can and would say Discord is immortal, they would with Alicorns, which they never do, and age-magic is a canon thing.  

 
Um…duh? Age magic is an Alicorn spell, and Luna is an Alicorn. Celestia and Luna were in charge of the elements and with protecting Equestria before the mane six existed; why wouldn’t they elongate their life span?  

 
If they can die, then…

Why would it be “obvious?” We hadn’t seen an alicorn show signs of aging past their prime once, and they never went out of their way to explain why, in the show. “They explicitly stated Discord is immortal” is not an argument for the lack thereof.
 
Whether you like it or not, it’s not self-evident that they aren’t ageless, and you have a better case for the opposite, when three out of five alicorns (thus meaning the majority) have shown no signs of aging past their prime (Luna is Celestia’s younger sister, and Horse Play placed the timeline of Nightmare Moon probably at least one hundred years after Celestia first raised the sun [“The one-thousand, one-hundred, eleventh year anniversary of when you first raised the sun.” - Twilight]… so unless she’s just so much younger than Celestia, they were at least a century old when that happened, each, unless you’ll move the goalposts by saying Luna obviously used age magic too), where other ponies have aged (Twilight’s friends).
 
Now, do I consider them “gods?” No. They’re closer to falling under “demigods,” if anything, since they can presumably die, for one thing.

You guys really need to let go of this immortal god-fanon that barely held any water way back from season one.  
Celestia lived over 1000 years ‘cause of age magic to see her sister free from being Nightmare Moon/banished.  
If the show can say Discord is immortal and not once say Alicorns are, then it should be obvious Alicorns aren’t automatically immortal. Duh.

They should’ve put AJ’s hat on hers.

On the bright side, at least she got Spike on her side, they got to see futuristic technologies and their friends’ descendants together.

Ironically enough, the thing about the three supervillains only happened because he cares about Twilight being strong.
 
Fluttershy isn’t the only being he cares about. If she died, Discord wouldn’t just be evil again. He values friendship far too much by now.

I honestly don’t think Twilight will struggle with this for very long since she’ll have Celestia to talk to about it. The bigger problem is that Discord also doesn’t age and he’s going to move heaven and earth to get Fluttershy back even if everyone else has moved on.
 
Fluttershy was the primary thing keeping him from going bad again, and even then he still managed to empower and set loose 3 super villains.

So the moral of this, to only have friends that are younger than yourself and make sure to be the first one to die. And if your better half/child/friend dies before you, you should spent the rest of your life miserable and sad until you can rejoin him/her in death.

She’s not going to be utterly depressed 2000 years later, any more than Celestia and Luna were depressed about the dozens if not hundreds of friends they’ve lost. She’d more likely be having fun by telling their descendants about them, because she’d know that’s what they’d rather her do instead of be depressed about it.
 
Also who keeps putting a fresh turtle shell in front of Rainbow’s grave? Because that one sure as hell isn’t 2000 years old.

They kind of implied that. If a dragon can “nap” for hundreds of years and Torch (Ember’s father) can be seen in a flashback that took place thousands of years ago, it’s likely Spike’s going to still be with her.

I mean, if it takes Twilight 2000 years to find a suitable heir, then sure.
