I’ve figured out what I think would be the funniest swap combination.  
Rarity in Rainbow Dash’s body, Rainbow Dash in Twilight’s body, Twilight in Applejack’s body, Applejack in Fluttershy’s body, Fluttershy in Pinkie Pie’s body, and Pinkie Pie in Rarity’s body.  
Rarity has to learn to fly and perform as a Wonderbolt, Rainbow Dash has to run the school, Twilight has to figure out a cure for the swap without magic OR wings, Applejack has to go on a dinner date with Fluttershy’s family, Fluttershy has to entertain children, and Pinkie Pie is forgotten and given free reign to trash Rarity’s reputation.  
Again, the voices stay in their corresponding bodies, just with new accents and speech patterns.
