It was all a plan of Neighsay: he made Cozy Glow stealing Twilight’s rulebook, then he gave it to the Flim Flam bros. In order to let them doing their own friendship school to get on her skin, and in order to make it working better, he also did in way to get Starswirl in it.

Actually Twilight gave several copies of that book to the EEA to get provisional approval. It’s the original curriculum draft from before she created the new guidelines for Friendship Schools.
 
Therefore Cozy Glow is not implicated at all.

F&F started the school with a copy of Twilight’s original lesson plans. It is heavily implied by the ending that they might have come from Cozy Glow, which now suggests she and Chancellor are related, and that’s part of his plan, to figure out Twilight’s long-term goals, and then used F&F as a first way to get back at her.
