Well, I agree, but even considering that, I think my and Background Pony #CFAB points about Twilights having Chemistry with Sunset, is a valid, seeing a lot of it can be seen platonically/neutrally.

I feel the need to point out that chemistry can also mean platonic chemistry.

Well, as I wrote, a lot or things between Sci-Twi and Sunset, can come of as romantic. As I mentioned, Sunset is very protective of Sci-Twi, to the point she get’s ready to defend Twilight, when she barelly awake, after Twilight screamed due to a nightmare.
 
Compare to Timber, or even Flash - Flash doesn’t at all notice Twilight’s grief, which can be explained as he was only shortly with her, but Timber? After speending a longer time close with Twilight, he only noticed Sci-Twi has maye some problems, when Sci-Twi is at her absolute lowest, and very quickly forgets about it.
 
Indeed, despite the romance of Timber being seemingly important, and taking a visible part of the movie’s runtime, Timber has no role in Twlight overcoming Midnight, and controlling her magic. It’s in turn, Sunset.
 
Yes, it can be done by friends, but if there is a romance, it’s at least quite usualy the romanting partner who does it.  
Examples include Katara being the one who helps Aaang to go out of his furious Avatar state (more than once) from the Avatar: The Last Airbender, Jack towards Ashi in Samurai Jack, Mary towards Stein in Soul Eater, or even Cadance towards Shining Armor.
 
This is especially notable, as Sunset done it twice allready (as her words also bring back Twilight from being Midnight in Friendship Games).
 
Despite some claiming Friendship Games ship teaes Sunset with Flash, she quickly aborts their conversation (which was still, largelly about Sci-Twi), when she sees Timber, and thinks he may cuase harm to Twilight (made even more explicit in the novel, based on the script):

About canon, I meant Coinky-Dink World. So there is some shippy stuff in Legend of everfree, especially seeing Sunset arguably comes of as taking more of the role of a romantic partner in a romance story, than Timber does…
 
About Sunset though not stopping Twilight from being with Timber, and even supporting them, it can be explained by I Want my Beloved to be Happy , as depiced for example in this comic:  

 
Again, Sunset is after redeemption quite big on self-deprimation, andmay think she doesn’t deserve Sci-Twi, or that she would be happier with Timber than her. (This partly due to the fact the Timber x Sci-Twi romance, doesn’t have the best writing, but still…)
 
One could as much say about her in Rainbow Rocks, were she was supportive of Flash and Twilight being a couple.
 
But about pony Twilight x Sunset, yes, I agree they have powerfull moments, and Sunset has towards pony Twilight.
 
Aside from the example’s you mentioned, it is also visible in Sunset’s facebooks statement (official by Hasbro) :

This shows she started to care so much about Sci-Twi, in part from her share bond with pony Twilight, but I think she definitelly grew close to Sci-Twi as her own person.

And the animation didn’t show it quite right, but in the storyboards and script, Sunset is meant to be incredibly pissed about that:  

 
About the same problem, that stopped Sunset from contacting Twilight - ie pony Twilight time traveling to stop Starlight - it could be easily argued it’s suggested Twilight took Starlight as a student, because of her expirience with Sunset - as what other finale is connected to the Equestria Girls movie so directly, they happen at the same time, and influence the storyline so directly, and are directly mentioned in the movie?
 
Twilight being an alicorn influences the first movie, but the movie could occur without it, and Magical Mystery Cure isn’t referenced at all.
 
In Rainbow Rocks, the girls just get the Rainbow Power, but they could get any power-up, and again, the season finale isn’t referenced (like saying how they got this powers, or referencing anything).
 
In Rainbow Rocks, Twilight dealing with Starlight, and the changes in timeline, make it impossible for Sunset to contact Twilight, and be helpless and stressed. And at the end, Twilight literally states about what the finale was (ie time travel). And it the only movie that foreshadowed (or even told) WHAT will happen in the finale (coming before it).
 
Starlight’s redemption, also references that of Sunset – both are horrified at the magnitude of their actions (despite what you claim, Sunset was horrified at what she done), both are cemented by Twilight giving them their hand/hoof.
 
And without Sunset, Twilight doesn’t have any real motivation for taking Starlight as a student. Twilight could as well send Starlight to learn under Celestia who has has more experience in being a mentor (especially if we don’t reference the Equestria Girls movies), or even Luna, or to Fluttershy seeing how Fluttershy started Discord’s redemption.
 
And about Forgotten Friendship - I read the novelisation (A Friendship to Remember), and I can tell you, Sunset and Twilight do have great moments there XD

Yeah, I agree that there was some chemistry in Friendship Games (but there was much more between Shimmy and pony Twi in the deleted scene). But after the third film what I see between SciTwi and Sunset is friendship. Sunset is very close to Sci-Twi, sometimes protective (EqG4), but never jelous:

Now as for original Sunlight. I know  
it’s little far-fetched too, but it has not less chemistry and fuel than Scitwishimmer, I think even more.

They got lot’s of chemistry…arguably more than Timber and Sci-Twi, or at least more so naturally feeling one, as that between Timber and Sci-Twi was rather forced (ie begining as a love at first sight, the borderline stereotypical falling from boat and catch etc). Sunset is the person Sci-Twi trysts the most through the movie, and Sunset is fiercelly protective of her, and is the main reason why Twilight overcomes Midnightr, while Timber plays in comparison no role role in it.
 
Sci-Twi also described Sunset as Dayream Shimer as beautiful - this may not seem much, but is one of the only (if not the only, but I’m not sure) examples a person/pony is described sucg by another person so in both FiM and Equestria Girls - and this a moment later after Spike told only really Sunset could talk Twilight out of leaving the camp, ie only Sunset could keep here there. Again, not Timber. Which why I say Sci-Twi and Sunset had still stronger chemistry, than Timber and Sci-Twi.
 
There is other stuff in Legend of Everfree,like the lyrics in the Legend You Are Meant To Be, in a fragment describing how Sunset helped Twilight, having at least arguably some subtext  
Take my hand, I’m here for you

“Come away with me” sounds at least a bit romantic.
 
Some noted the part of the song, resembles, and might be referncing the definitevelly romantic well known song by Elvis Presley - Can’t Help Falling In Love - Take my hand / take my whole life too / for I can’t help / falling in love with you
 
Another background message, this time more literal, is that Sunset and Sci-Twi are paired in the background, in the form of mop puppets, as if holding hands:
