The thing about how minorities of any kind are portrayed in media is that because white males were the dominant group of people for the longest time, they have become the “default”. That is to say, if you have any character who is not a white male, then their distinguishing characteristics must be some kind of plot point. One of the only ways to really counter it is to create a very diverse world from the very beginning with lots of different people. This however, does require a lot of attention to detail, which not everybody has time for.

Not to play Devil’s Advocate, but Yamino is simply a victim of “tall poppy syndrome”: meaning that sure, she was against “Ableist Derpy”, but she was just particularly vocal. The other jerks who were just a crowd of naysayers kept flinging poop at Derpy while everyone and his kid brother tried to tear Yamino a new asshole.  
Basically, she was just the most visible target for vengeance, and thus was almost the only one attacked.
