I got to agree with you fully on that, yes, we are probably over analyzing the show probably miles ahead of what its creators have considered. But it’s something to do while waiting for season 3.
Spike could, but Applejack couldn’t. It seemed more like Spike realized that she had cast a spell because he was familiar with Twilight, and knew what it meant when she suddenly had less trouble pulling the plow.

Oh, we doubtlessly are. But ponies being unable to see magic auras has less consistency problems than ponies being able to see them. And the flashback in MMMystery seems to go out of the way to say that they can’t, so I’d use that as the standard.
I’d have gone with the explanation that Lyra’s force hand spell actually makes visible hands, but that’s just me. Your comic, your rules.
Those are valid points indeed. Though I think there is a much simpler explanation for all 3, and that is the creator team pay waaaay less attention to small plot details than the audience. Thus we are over-analyzing practically everything (in my opinion), often seeing things where actually nothing is…
Anyway, I can simply explain how BonBon is able to see Lyra’s “hands” despite all that, by either her extensive studies about unicorn magic (plus lots of vitamin A, which made her eyes exceptionally good :3), or just say that the candies did it. Latter one is my favorite excuse, which I’ll use quite frequently. :3
But in Winter Wrap Up Spike is able to tell Twilight is using magic…
Season 2, MMMystery on the Friendship Express, the flashback from Pinkie Pie’s perspective didn’t show any light shown when Rarity levitated stuff.
Season 2, A Canterlot Wedding, no one noticed that Queen Chrysalis had a different colored magic aura than Cadance.
At no point in the show has anyone reacted to the auras rather than the object that it was around, and no one has used the coloration to identify the spell caster. There’s also a specific spell for providing light, which further shows that the auras aren’t visible. Some spells result in visible light, but those are very rare.
The aura is like being able to see the Invisible Woman’s force fields or Jean Grey telekinesis. Purely for the benefit of the audience.
Please cite your sources on that.

I admit, I haven’t researched enough on magic auras when I made the first page with aura on it, I just picked a color that seemed remotely good on the picture, that made the magical “fingers” more visible. Only after that was I told that there actually is one instance where Lyra used her magic on the show… So that mistake was mine, for not doing my homework properly. :) But at least it gave me a good opportunity to introduce a rather significant element to the story: BonBon’s candies. :
I acknowledge that you have your artistic freedom, I’m just saying it the way I see it. There seems to be some, if sometimes loosely followed, logic behind the aura colour in the show and Lyra having green seem to break against it pretty hard. That it’s the changeling colour also helps raising a few eyebrows for some people.
Also please don’t get me wrong, despite being a bit nit picky about this aura business I’m enjoying the comic so far.

I don’t think it has to be Lyra particularly, but the story that’s been presented so far would really fit well for a lost changeling.
