I’d like seeing her with an axe (just personal preference), but this is a great choice and you made Applejack look like quite the Amazon here. That’s one heck of a hammer she’s packing.
Biped CQC revolves around keeping your feet planted and taking your opponent off of his. Kicks pack a wallop, but leave you extremely vulnerable to takedowns; many martial-arts manuals advise against using kicks at all unless you’re up against someone you simply cannot risk getting within arm’s reach of.
Simply put, biped characters can’t make effective use of techniques meant for quadrupeds, and vice versa.
Depending on the universe, you guys act like enchantments don’t exist.

She would be trained in some CQC in the case of losing/breaking her weapon though, wouldn’t she?

Clearly the only suitable means of combat is for her to high jump on top of enemies and thenassert dominance by squatting on them.
You seems awful upset by that. Which I think it’s a bit of over-reacting, but I’ll humor you.
Relying on leg-strength, and indeed, attacking with legs is by far a quadrupedal skill. Anthro characters are bipedal, and this AJ does not use her legs to hit trees every day.
The only way AJ would attack mainly with her legs would be if she was a monk (something outlandish if not that) which is not an angle I wanted to take.
So, translating AJ into a biped took the emphasis away from her legs. And giving her a weapon that uses upper body strength is a perfectly natural idea.
