It may just be a cover. Like her internal organs and muscle’s are still flesh and blood, but her fur and skin was scarred so badly a cybernetic skin was needed to protect her internals. The eye could just be a cybernetic implant into her iris creating that cross hair. You can tell by that cybernetic spine that its more of a support for her delicate pony frame underneath. And it is quite possible her to legs were so badly injured they had to be replaced with cybernetic prosthesis.
 
The part that goes to the back of her head is probably a cybernetic implant into her brain so she can control the new leg prosthesis she has. I would say she had a spinal injury and was paralyzed on one side of her body so the new spinal prosthesis was implanted to give her control back to parts of her body she had lost control of.
 
She needs a cybernetic tail prosthesis! Cowpony tail whip attack!

Fridge horror moment. You gotta wonder what sort of “accident” AJ had to have the entire right half of her body converted to machinery. And yes, that includes the head due to the cybernetic eye.
