I think the point here is how Twilight doesn’t have her wings in this shot.
This is just a moment in the shot. I’ve checked the S4 opening and she’s got her eyes open and blinks a few times. (aka, this is equivalent to the S3 opening).
It would see silly that they would have spent the effort to close her eyes through the entire train ride and NOT put wings on Twilight at the same time.

Ditzy Doo/Derpy/Bubbles isn’t in the top part of the train carriage?
