Actually, we don’t even know if that’s even Ganondorf. Could be Demise truly reincarnated.
And we see his dessicated zombie body in the trailer for botw 2.

I’m pretty sure the man also comes back. Though you are correct on the Wind Waker timeline and the Downfall timeline, but wrong on the third one. I check the events after Twilight Princess, Four Swords Adventure happens after that. Ganondorf did come back and was looking for the Trident of Darkness(Which turned him into his monstrous pig form), Breath of the Wild mentioned Calamity Ganon given up on trying to reincarnate to a human form during the final battle.
That’s Ganon. Once Ganondorf is dead, he’s dead. Twilight Princess, Wind Waker, et cetera. It’s thanks to Ganondorf that Demise was able to be reincarnated as Super Pig Man.
Subsequently, ZM has its own rules surrounding the souls of the hero, goddess, and demon king, in case there were any thoughts of using its story in this discussion. ^_^;
