the change in color from light to darker in her iris and the edge of the large eye shine mark the edge of a circle which itself looks like the edge of an eyeball. then the rest of her eye pops out below it and to the right, appearing like a second eye beneath this rounder one.

Here - this is the best Luna “eye within an eye” picture I could find. It’s not really another eye, rather the iris and reflection parts of the eye line up just right to create the illusion.
luna is transparent in this scene to show that it’s only a memory and luna and sweetie bell aren’t actually there, what your seeing is the out line of the wall behind luna
