I’m in the same idea something prevented Twilight to use the friendship magic like she was used to do against powerful enemies.
Already in the Chapter 2 Episode 6 of MYM is pointed that Twilight found the magic of unity between ponies, however in the same tale is said that ponies splitted up and departed in different ways. Is a nonsense, except if already the Ponies lacked of unity under Twilight reign, and she was forced to resort to hide all the magic until somebody would had been able to join up the Ponies again (Sunny).
I can understand if Spike is lying about don’t remember well the past. There must happened some things too painful to remember.
