Much like how humans aren’t evolved from monkeys as some people wrongly think, but instead evolved alongside them as a similar but separate line.
That’s what Celestia thinks, at any rate.
According to another image I saw, G3.5 ponies are Equus Horrendus Maximus, whereas the G3 ponies have the Equus Horrendus label. :p
They can interbreed so that makes them subspecies of the same species. Differing species either can’t breed at all or breed infertile offspring (mules, ligers, etc.).

Equus Sapiens Magicus
Logically they’d be in entirely different family (or maybe just genus) but we need to find the right word for it.
Really, saying ponies are in the same genus as horses is like saying humans are in the same genus as chimps.
