Clearly Ember’s gonna be the stronger one between the two because the relationship between Flurry Heart’s parents is absolutely flawless, life as a princess in the Crystal Empire is allegedly boring, the subjects seem to love their royal family and live under relatively luxurious circumstances. I mean, let’s face it, Flurry Heart will grow up sheltered in a a safe environment where her basic needs are always guaranteed and political strife is minimal, and she quite probably will have very few character flaws to overcome.
All Ember knows is fighting. She grew up in a cold and cruel environment, around others who are inclined to violence and compete for resources. She was kicked out at a young age and had to fend for herself while avoiding large predators that could smell her from miles away. She then became a child ruler tasked with bringing upon a social revolution that breaks down the foundation of their culture, after being forced to reflect on her own beliefs and change the entire way she behaves because she realizes everything she’s ever learned to be true is untenable. On top of that her subjects are, at large, complete morons who need to be coralled and subdued at all times.
Flurry Heart wouldn’t last five minutes in Ember’s shoes.

A baby Flurry Heart would probably blast Ember to pieces at maximum overdrive. We don’t know if her magic actually gets stronger when she grows up because of the whole babies have strong magic thing but she will learn lots of spells and thus also wreck Ember.
Her other abilities not even included. Also even adult dragons are kind of a joke compared to the sheer scope of unicorn magic at its best. They can even produce an adult dragon as evidenced by the scene of baby spike hatching. And dragons have no actual magic resistence either.
So Flurry Heart is stronger but in an actual fight would she even give it her all due to her pony nature and upbringing?
