Well, technically, Ponyville, Manehattan, Cloudsdale, Appleloosa, Las Pegasus, the Crystal Empire or any other city/town aside Canterlot were conquered by the Storm King throughout this movie. The Storm King have also conquered many habitats of Equestria including the Everfree Forest, the Forbidden Jungle, the San Palomino Desert, the Badlands, and the Frozen North. Just think back at how there’s smoke coming out of Ponyville after the song Open Up Your Eyes. Many landmarks of Equestria outside of Canterlot were indeed conquered by the Storm King and his army offscreen. Unless there would have been an extended edition of the film that could featured what happened to the other supporting and background characters of the show’s first seven seasons before and after being captured and before and after their set free from the Storm King’s wrath with some speaking roles during the movie.

I don’t think Ponyville, Manehattan, or any other city/town that isn’t Canterlot was conquered in the film.
