Well, he was oblivious of it but he didn’t mean bad. I mean this isn’t the first time ponies blatantly ignore the rules of personal space and it’s not the first time they completely fail at reading clues on other ponies expressions and stuff. The audience usually perceives these things better than the characters.  
Any form of stress also seems to mess them up badly so there’s that.

As close as he was getting, something like this would have happened whether or not she intended it to. And he didn’t exactly pick up on any cues from Twilight until she directly spoke to him. She may not have intended it, but he crossed quite a few lines before this scene happened.

That wasn’t a toe, tho. It was a full hoof and ponies with their really thick hooves and bodies are normally depicted as very resilliant to physical force. It seems silly that a simple step would leave such a severe looking injury.
 
He didn’t have common sense but that doesn’t make him a bad pony. Also Twilight herself had more insane breakdowns because of stress or nervousness and ponies in general don’t seem to take the concept of personal space as serious as us.

No, he didn’t. He was just nervous and excited. Twilight didn’t tell him that he was doing it wrong. Then she hurt him and causes what looks to be a very painful injury (for some reason through stepping) and screams at him. She’s still his idol so that must hurt a lot mentally, too.
 
Twilight might have been trying to stomp away, given how upset she was, and earth pony magic enhancing stomping would hurt quite a bit.
 
I certainly don’t think he deserved it, but not utterly invading peoples’ personal space is just common sense, and not something you should have to be told about. He was literally getting less than an inch from her face at point. Twilight could have mentioned it earlier, but that doesn’t absolve him of doing it in the first place.

Dude, do you have any idea how painful it is when someone steps on your toe with their full weight? That hurts man.
 
Regardless, Star Tracker should’ve had the common sense to respect Twilight’s personal space, as there was no excuse for standing that close to her.
