Applejack is stronger than Rainbow Dash (Daring Do) and more protective (like ANY episode with AJ and Apple Bloom).  
Dash is fast, and if the Flash was any indication in Justice League, who was one of the shortest drawn, then she should be average to short height.  
And yeah, in real life while that is true, in fiction there are archetypes. Generally, the strongest are the tallest or at least one of the tallest. And Fluttershy being a recluse gives her a maiden of the Forrest vibe, which gives her all the best natural qualities a woman wants without her even knowing, such as Grace, beauty and height.

One’s loctional background or future job prospects does not alter height. Plus with that argument, with Dash being stronger and more protective she should be depicted like AJ is as an adult against Fluttershy but the reality . . .

It’s just not that fun to have her be the tallest, though. These characters are archetypes, so having the tallest be between APPLEJACK, the workhorse and the demure and shy FLUTTERSHY makes sense.
