Or it could be because Fluttershy’s lifestyle minimized the amount of exercise her wings got. She did improve relatively quickly in Hurricane Fluttershy. With motivation and weeks of training she could be a strong flyer. Rainbow Dash also said how important confidence was, so that’s probably the biggest obstacle right there.

Maybe Flutters’ weak flying is from her mother’s side.
