I think a more interesting idea would be Agent Smith vs. Discord.

The question is: what smith?  
When he was an agent?  
When there was a bunch or him?  
Or after he had basically took control over everything?
 
By the last option he would be unbeatable, even Neo could not beat him (Go watch the movie, Neo dies).

Megabyte is the main bad guy from the old CG cartoon Reboot. He’s a virus and it takes place in a computer.
 
I said CLU instead of MCP both because he seemed a more portable program and because he actually did his own fighting. The other Tron guy that I would have picked was Sark.

He becomes a harmful program, yes, but he’s still a part of the system. To me, that seemed less like catching a virus and more like having part of your OS go malignant. He was literally a firewall or anti-viral program that started attacking the rest of the system. I don’t think that another system protection function would be able to realize what he was. The Matrix itself ignored him even though he was the biggest threat.

Does Rainbow Dash seem like she knows her way around a computer? She’d probably end up turning off any firewalls and anti-virus programs the computer has, resulting in CLU, Megabyte, and Bass.EXE showing up to join the fight.
 
Pretty sure that Smith isn’t a virus anyway. He’s technically supposed to protect the system.

V Pull the plug, smash the hard drive. Or worse - run a whole bunch of antivirus programs and no more Smith :D

He can wait. She will eventually grow old, weak, and tired, but he is ageless and without mercy.
 
And he’s totally going to overwrite the Wonderbolts and her friends to attack her from all angles when she least expects it. He still might be as fast as her then, but her moral will drop through the floor.
