I think it will be more like magic mutations for other “humans”.  
When Shimmer dons the crown, she unleashes magic into AltQuestria, causing people, animals and random objects to become infused with a new element that they were never meant to possess. In doing so, some beings adapt, not really changing like most of the normals you see in the background, while others receive a magic overload and mutate into baddie of the week, giving the girls something to stop.

No, just Twilight and her friend’s counterparts apparently turn into anthro ponies. I think Sunset Shimmer does too, but that’s apparently before this happens. The rest of the people are just normal humans.
