It’s common knowledge that ducklings imprint upon the first thing they see and think that’s their mother.
..now, just because it’s common doesn’t mean it’s sound, but at any rate I think that’s the angle the comic is coming from.

I suppose she didn’t want to make the actual mother of the ducklings believe she was replaced.
Some animals be like that, but I don’t know if this is true for ducks. I’m no animal expert.

I would think that Fluttershy would be the one pony who would actually want to take care of those ducklings, instead of running away from them. After all, she loves taking care of animals.
