The score is just the number of upvotes minus the number of downvotes. There’s no karma. Individual collab character images don’t really matter that much when it comes to scores. Only the final assembled collaboration image matters.
Derpi’s mods can actually change the uploader. It’s sometimes done, for example, when a background pony uploads something the artist wanted to upload, so the uploader is changed to the artist so they get the credit for it. If you upload a new version of the image, with proper transparent background, you can then ask the mods to change the uploader to whoever you want.

I’m not sure how the “score” system works. but I’d figured if it was similar to the Karma system on Reddit, the good karma should go to the uploader and there for the owner of the oc.

Images don’t lose transparency when they’re uploaded. If you really did upload a transparent image, then you have encountered a very freaky bug the site developers would be interested to hear about.
Double-check the image in whatever image editor you use and see if the background really is transparent, and if it is, reupload the image.
