A far as I can tell, both involve multiple time loops.  
The time loops in Crono Trigger are related to a creature known as Lavos, and losing against him at a certain point results in the quote “But… the future refused to change,” as Lavos would proceed to destroy the world, as he was destined to do in 1999.
 
The time loops that Homura goes through are all connected to a girl named Madoka. Homura keeps jumping to different loops because Madoka dies in several different timelines, but Homura’s goal of protecting Madoka is ultimately futile, as she can never stop the loops.
