The Elements of Harmony have never left a visible mark after use. But they did on Twilight.
 
Twilight awakening in a black void, and the God of Equestria, herself, comes and brings her back to her friends, in the form of a demigod.
 
What am I getting at?  
Twilight died; unlike Sombra, who didn’t die completely to the elements and persisted as a wraith similar to Voldemort. But mortals can’t come back to life.  
So, to return Twilight from the afterlife, Celestia brought her back as a demigod. Which was the plan. She couldn’t very well tell her student the final test would have to kill her.
