If fluttershy was cruel, you would be seeing her yelling at her animals ...[/bq]Look at what they most struggle to attain - the inner daemons that they fight. These are their "tragic flaws".
When writing characters, they are never at their best then when they are at their worse - look at their aspects when they are under the control of Discord in the "Return Of Harmony" - those aspects are the opposites of who they are when they are their best.
And each of them, when stressed beyond their ability to cope, become the opposite of who they are meant to be, and forever struggle with the ideals they are most closely tied to.
When your characters "teach what they most need to learn', that's just good writing.
Each one of them has their own "Hero's Journey" - the struggle to find a way to integrate who they are at their best with who they are when they are at their worse.
