AU is short for Alternate Universe. It refers to situations, events or different universes that might go against canon. It's basically a what if scenario.
 
So if in your fanfiction, Pinkie Pie is an orphan who was raised by Discord, then that is an AU since it contradicts Pinkie Pie's canon parents and backstory.
