Not really, what you where likely talking about is early cel-shaded games that didn't get how to use properly with the 3D models.
See 5 years before that EEnE game was another game with cel-shaded 3D models that used them together to make it's own style and looked just fine.

It's more the fact a lot of cartoon based games didn't have people working on them they knew how to maker it work, not the method used, that was the problem, and mostly from being rushed.
