There are a lot of reasons why people didn’t like that movie. Some believe that the Mewtwo from the movie was a lazy copy of the one from the first movie, while others think that her very existence makes little to no sense.
 
To elaborate on the second reason, I’m going to use a quote: “A second Mewtwo shouldn’t be possible due to the fact that all of data on the original was destroyed and anybody who would know how to go about making another one so similar to the original was either killed or had their memories tampered with. The only one with enough knowledge about the cloning process and has access to the genetic material needed is the original Mewtwo. There’s also the fact that 2 separate groups with no contact with each other should be able to have such similar and successful results.”
