I thought about your comment after rewatching the final episodes and most of it is true, especially the part about Twilight lacking agency. When did they ever ask or care what Twilight wanted? Was she not basically foisted first into being an alicorn princess and then a replacement for Celestia and Luna? Maybe Twilight would have been fine only being princess of friendship and headmare of her school. That would have been a fitting conclusion, I think - the student becoming the teacher. Twilight has done enough for Equestria that she should be able to choose her own destiny.
You know, I like Twilight, but that is my biggest problem with the series. Not only does Twilight not have any agency of her own and generally does whatever Celestia/Discord/Starswirl tells her to do, not only is her magic ineffective in solving the problem 80% if time, she compounds it by not even being that knowledgable or smart. Most of the time her assumptions are wrong, and she almost never thinks her way out of a problem.…hell, most of the time she’s thinking herself into a problem!

Indeed - the School was notably one of the only things she chose for herself.
Just because pushing her into friends worked, Celestia thought that she could just keep pushing her… Perphas the only way she could see to stop was to give up her posistion of authority over her.

People criticize Fluttershy for being a pushover, but at least she can say no. Twilight has always deferred too much to Celestia. She’s always been afraid to disappoint her. After Twilight became a Princess I would have liked to see her act like one by standing up to Celestia when she asks for something that is detrimental to her.

I think Crystal Empire was supposed to cover this (as a prerequisite for her becoming a Princess) but it didn’t do it very well and is undermined by her continued submissiveness since.
