Welp, 3 full years have been passed, and I still deeply hate To Where and Back Again. Even thought I’m glad that the Mane 6 got the satisfying ending they deserved, I still haven’t forgot how terrible that season finale was. It’s just an awful episode that mistreated the Mane 6 in order to make a “Suicide Squad Pony edition”, and I hate it for that. It almost made me ragequitting the show at the times, because I was afraid that writers wanted to get rid of the Mane 6 from that point on. I’m glad that in the end it turned out to be just a paranoia of mine, and at the end of the day everything worked out for them in the final three seasons (aside of a few missteps), but the S6 finale still takes the cake as my most hated episode in the entire show.

Um, just ‘cause other characters on a very rare, single, one occasion get the spotlight doesn’t mean they’re “getting rid of the main 6.” That’s kinda weird logic, no offense. It’s also kinda weird to hate an episode, just because other characters are the main ones instead.  
That’s like hating “Luigi’s Mansion,” because you don’t get to be Mario in it.
 
And frankly, sense the Mane 6 always save the day, it was kinda nice to have the reverse happen, and have them needing saving, so they don’t come off as “invincible/Sue-ish/boring/designated heroes,” and it was kinda essential to further cement Starlight’s development, and close her character arc, and develop characters like Trixie, and Thorax, as well.

I think you’re missing the point: the Mane 6 were MISTREATED in that episode in order to give those 4 former antagonists the spotlight. I really hated how the writers treated them in the episode, “garbage with no value” I trended to say. And get even madder if I think that Mike Vogel, one of my personal writers of the entire show, second only to Larson to me, was involved in this terrible writing choice (parenthesis, for me he loses to Larson only because of this episode infact, because I loved to hell almost all of his other eps). I wouldn’t have minded it if the Mane 6 were treated more fairly in it, but the fact that they were kidnapped totally in off-screen, without even explaining how everything even happened, only denotes that they couldn’t put up a good way to set the whole thing coherently, so they just took a shortcut and made everything in off-screen to facilitate the whole thing, and that really pissed me off.
 
School Raze sidelined the Mane 6 as well, but at least it didn’t devalorize them. Even thought they didn’t save the day in that one, at least they were treated fairly for what they could.
 
Long story short: School Raze>>>>>>>>>>>>>>>To Where and Back Again. Period.

Being off-screen was kinda the point, because that was part of the plot-twist, as we weren’t supposed to know that at the beginning of the episode.  
Aso honestly showing how each one individually got caught would kinda waste time, and it can be interesting to leave some things to the viewer’s imagination. Did we need to see how Cadance was captured in “A Canterlot Wedding?” That would’ve ruined it’s plot-twist too. I see nothing wrong with that.  
It doesn’t imply that the Main heroes are “weak,” or “aren’t important,” they were still important as they were important enough to rescue, which was the main plot of the story. So they weren’t forgotten at all, and still a focus in the story. They were what drove the other characters.
 
You have an odd grasp of what “mistreated” means, because by that logic, any episode where the CMC, Starlight/Trixie, Spike, or even the two Princess sisters are the main focus, and not the Mane 6, then that means they’re “mistreated” in those too.  
(And don’t forget the Equestria Girls series nowadays mostly only focuses on Sunset Shimmer. and/or Glasses Twilight.)

Same.  
While I understand the episodes should be short, and the writers are limited to only two episodes, it bugs me how they try to rush everything to end it as fast as possible, much like the final episode of Samurai Jack.

As I said… Showing how each one got caught would’ve ruined the plot-twist, and take too much time.

I’ve never seen any confirmation, or proof of that, I don’t think I believe that. Especially, with all the “Starlight” drama/hatred that was going on during that time.
 
And even if it was, it was just a rejected idea, probably made by one person, so that doesn’t mean all of Hasbro was for it.

The leaks have pretty much been acknowledged/confirmed by everyone on the staff. It was about Starlight and her own group of friends replacing the Mane 6. It also says they wanted to introduce the School of Friendship in S6(or the movie), so hearing them say it was Hasbro’s idea is kinda dubious

Even so, as I said, it was probably just a pitch by one guy, so it’s likely the rest of Hasbro & DHX were against that idea. Especially, given how divisive Starlight was as a character.
 
Still, I don’t think any of that had to do with the S6 finale itself using different characters.
