Pinkie Pie: Amish, lapsed  
Rainbow Dash: Greek Orthodox, not at all devout  
Fluttershy: Wiccan, or possibly a failed Buddhist

Well, given the setting of Equestria Girls seems to be somewhere around Canada-United States, that should be obvious.
 
I would make a exception for Sunset Shimmer, though. for obvious reasons ,she probably still follows whatever religion ponies have. which, in my headcanon, is something similar to Zoroastrianism.

Another piece of headcanon is that Principal Celestia and Vice Principal were born sometime before the Middle Ages.

I’m under the impression that Sunset Shimmer converted to Christianity in between Equestria Girls and Rainbow Rocks. I say this because Sunset seems to parallel a Christian’s life almost precisely, like acknowledging her need for redemption.
