Rarity used to work for the mob in Manehattan, serving as an enforcer and an interrogator. They called her “Needles”, because the tools and skills of one trade translated quite well to the other.
 
She thought Pinkie and Fluttershy looked vaguely familiar when she first met them, but never quite made the connection.

Twilight used to work for the Equestrian Intelligence Agency as an operator for agents. She was also an intern who’s working for that sweet extra credit she needed to graduate as a valedictorian (apparently someone else had more credits than her). And while she does see her will-be spy friends on screens and even does research, she had never been able to figure out their identities.
 
Applejack works for the Apple mafia (and still somewhat does) that’s located in Manehattan, a rival group to Rarity’s. While Rarity was simply hired, it’s a part of Applejack’s family business. Due to her connections there, she is able to sell apple-based products that keep both the farm and the mafia afloat. Basically, she’s part of the legit business part of the family instead of the more illegal ones. Though, she has no problems getting her hooves dirty.
 
Rainbow Dash is surprisingly the only one without a secret history. She went to college, got a degree and went to work at the factory while doing her second degree.

Of course, we haven’t even talked about the artificial dragon egg produced by the Weapon S project yet.

Grogar will be the season finale villain.

While the creation of the dragon egg was a success at the end, it was unable to hatch for unknown reasons, labeling it as a failure. Due to the failed experiments of the past, the eggs were not mass-produced, as the costs were far too high. Instead, the project was abandoned while the egg was given under the care of Princess Celestia in hopes that it would hatch one day under her immortal care.
 
It did only a few years later but not due to Celestia.

The results were… not considered promising. Celestia had allowed her pupil to turn their perfect weapon into a secretary. And it had gone along with this plan!
 
And to add insult to injury, Celestia was no longer going to buy their old fax machine from them. Stupid message-sending lizard…

After he outlives the last of the mane six, Spike moves to the Crystal Empire to become its permanent guardian. A thousand years after the Empire was saved, King Sombra attempts to take it back, believing it to be weakened without the original Elements of Harmony and years of peace, only for Spike himself to defend the Empire again and end the tyrant for good. The battle costs Spike’s life as well, and he is made an eternal legend for the Empire while he spends his last moments reveling in the fact that he’ll be reuniting with his true family.

Then there’s also the fact that their pre-added commands placed in the egg somehow didn’t work… Until they found out that only Twilight can invoke them since her magical signature in embedded into it.
 
Great! Now they have to involve the Princess’ prized student and she’ll probably blab about their project to her.
 
She was really happy about it though.

They tried to get her to call it 626, but she’d already named it and gotten attached to it.

“A 1000 nights in a hallway” came about because Spearhead was stationed to guard the royal hallway for over 3 years, and he was asleep for most of it.

Pinkie Pie was an overweight pony in her teenage years due to her newfound love for sweets which almost resulted in Mr and Mrs. Cake losing their jobs.

Spearhead’s an artist now because he was fired for the royal fuck up that was the Season 6 finale

Dr. Caballeron was a robot frog in a past life. In his dreams, he still hears spirits whispering the name of Doradus.

Grogar wrote The Adventures of Gusty the Great himself in order to indoctrinate young children into the wonders of dark magic.

Pinkie is still working on her doctorate thesis on “advanced cartoon physics and its effects to the world”.
 
She’s still trying to get some info from Celestia but the princess does not want to answer her questions.

Speaking of the Alicorn Amulet, After Maud’s line in the last episode talking about how you could rule over Equestria with the right stone, I’m convinced that Maud was the one that told Trixie about the Alicorn Amulet during her time at the rock farm.

Spike is actually Ember’s brother. His egg was lost in a raid and Celestia ending up finding it.
 
Neither Spike nor Ember is aware of this.

His egg was separated on purpose as he is the son of Dragon Vader, the one prophetic to bring balance to the land between ponies and Dragons, only to fall to the dark side and embrace his inner demons. He had two child, one who was sent off to pony kind, the other to a powerful leader of his own clan in order to keep both of them safe as if anyone knew the one dragon had a child, they would be a threat to him.
