Fact: most people assume Doctor (w)hooves is a crashed timelord in equestria.
Fact: it is cannon “in a sense” as he is a “time lord” who watches the timer and he also seems to have the ability to change species (best young fliers compition) also his name is time turner and the trading card refrences “wibbly wobbly timey wimey”
the fandom has taken that and crafted 2 scenarios. 1: doctor whooves IS the doctor and he has been pony form the whole time (you can see a ponified 3 and 11 in diffrent episodes)
point 2: Doctor whooves crashed into equestria somewhere around 9-10 and renerated into a form fitting of the advanced sentient species of the dimention (IE:ponies) the one known as “doctor whooves” is a representation of 10doc in equestria.

Anyway, my headcanon is that the TARDIS crashed in the MLP:FIM universe hard enough for the Twelfth Doctor to regenerate for the last time. Meanwhile, sometime during the events of The Return of Harmony, Discord decides to travel back in time to this point, for lulz or something. He then tries to Discordify the Doctor while he’s regenerating. This not only causes the Doctor to regenerate into an equinoid form as opposed to the usual humanoid form, but has the side effect of drawing out all the evil in the Doctor’s heart and giving it Time Lord form. In other words, the Valeyard is Doctor Who’s answer to Vanitas in terms of origin. Also, the Doctor was attempting to regenerate into a second Tenth Doctor, but Discord’s interference botched it up, hence the blue eyes and lack of British accent and epic sideburns.
Also, Dinky Hooves and Sparkler/Amethyst Star are the biological daughters of the Doctor and Derpy Hooves, except they’re from an alternate future where they’re the only survivors of a catastrophe that wrecks the entire planet. They were adopted by the Doctor and Derpy of the main fanon universe.
Also also, the Doctor uses “Time Turner” as a pseudonym like he would with “John Smith”.
ALSO also also, Octavia is Pinkie Pie’s sister. :3

His name is Time Turner (or Sepia Clock), and he’s not the doctor. I didn’t know people actually thought that was a thing. It’s just a gag.

Long answer, if he regenerated to become a pony then humanized Doctor Whooves would be the Doctor but not any of the Doctors from the show.
Instead, you Timelordify him.
