There aren’t really any “real” skintones in canon, so anyone’s headcanon is as good a guess as any.

But why would Twilight be black? She’s not a zebra, no stripes at all.

Um, what’s not always the case? If you’re referring to the comic in that last link I used (>>27367), I did say it was only slightly accurate. Not every dark-skinned humanization ignites a ruckus, and often the kerfuffle is about one or two users saying “No sir, I don’t like it” and subsequent users questioning, needling, or outright haranguing them.

Not always the case, as many darker-skin humanizations do have positive scores. (And these are just the ones over a 10+ score.)
 
In fact, Egophiliac makes her humanized Twilight in her “Steamquestria” series/blog with a darker-skin tone, and I never seen anyone complain about that.

It seems so. while the monochrome sketch is by megasweet, the artist who colours those images (ashesg) seems to have a headcanon of Twi being black, so he seems to most of the time, post white and black versions of the same image.

Judging by the upload order, and by that, I’d assume the black Twi version is the original, with white Twi being the alternate.  
A lot of artists have black Twi as their headcanon.
