The element of Magic has always been a six-sided star (long before Twilight’s birth), so the center “star” in the tree more than likely represents the sixth “hidden” element, rather than Twilight herself, with the five main branches representing the other five elements (Honesty, Loyalty, Generosity, Kindness, and Laughter).
Celestia and Luna’s cutie marks also appear to be carved or at the very least, engraved into the bark, indicating that they carved their marks into the tree when they first discovered the elements. Luna’s mark is lower than Celestia’s which makes sense, given that Luna is younger and therefore, shorter than Celestia.
