I think it’s the type of reference and how it’s presented. If it is a reference on something almost everybody agrees on such as Derpy then it’s ok. Lyra’s relationship on humans differentiates with people

I don’t know about you guys, but I wouldn’t be bothered by that. I’d find it funny if they did a subtle background joke like that. I doubt they’ll do something like give Lyra an entire 5-minute scene devoted to that.
 
They already gave the DJ a cameo, and that made me giggle.

Why does everyone think Spike the dog is the same Spike as Spike from the pony universe?

This reminds me, back on Ponibooru I once uploaded a normal picture of David Tennant and tagged it as if it were a Doctor Whooves cosplay. I don’t know if that would be allowed here though.

I hope that at least in this universe, Lyra and Bon Bon don’t exist.

Spike wasn’t displeased because, to my knowledge, dog Spike and dragon Spike are separate living beings

“Rarity thinks dog Spike is the cutest” and “Twilight meets her alternate self” are, from my understanding of the plot, completely impossible

Spike didn’t seem too displeased about being a dog.
 
Also I think there was a background… human… that resembled the Doc with brown hair and blue eyes.

It’d be funny if Derpy still shows up in random places as a pony. X3
