The series was supposed to end with season three. That is why it only had twelve episodes. They wanted to end it on a high/happy note. At the time, they did not expect it to go on for six more seasons.

I fear you are mistaken. The library was destroyed by Tirek and Twilight was certainly an Alicorn at the time.
The Golden Oak Library was still intact in Season 4 after Twilight got her wings (which is also where the episode “Twilight Time” aired). It was only destroyed in that Season’s finale.
Twilight is shown as an Alicorn here…
And yet she is in the Golden Oak Library..
A library that was promptly destroyed before Twilight got her wings…
Meaning this version of Twi somehow got her wings while also retaining the Golden Oak Library…
