Well, this comic as well as the previous can’t be canon to the My Little Pony cartoon and/or any Transformers G1 media. This a different canon/continuity.

Everything in Transformers is canon, there’s just so many different universes within the canon that this can be confusing.

So does this mean that both of the Transformers and MLP Crossovers are not canon to both the Transformers Franchise and the MLP G4 Franchise?

The multiverse or “ponyverse” is canon. The crossover could be in an alternate dimension where Chrysalis and Sombra avoided their fate if Discord had stayed away from his brain-dead plan. Twilight Sparkle in the “alpha” dimension had said in Manga vol. 1 that there are hundreds of parallel worlds outside of her own, “confirmed” by both the show and the IDW comics in their own way. So what we see here is either in the “alpha” dimension or the “prime world”, or in a parallel world with very small differences. So small in fact, that insignificant details like goodies on a cake are not the same!
 
And that’s why Sombra can return. We do not know if he is indeed dead, because the action in the first episode of S9 had no indication of whether he had returned from the dead. Discord did not use his powers, but he had made a summoning symbol that has been studied here in Derpibooru. Then it turned out that this circle was meant to cross different dimensions, to “retrieve” Sombra from an unknown place. It can be the limbo or the shadow realm. Actually, Sombra not only had the ability to become a spirit - he is sometimes more of a spirit than a living being, and the umbrum from the IDW can not be considered ordinary mortal beings, they are a little too spooky reminiscent of the windigos, the ice spirits.
 
And “everyone” knows that it is very difficult to kill a spirit, which has been emphasized many times in the movies, comics, drama books, adventures and game worlds. Celestia could atomize Discord as many times as she wanted (a fanon comic showed it) without being able to stop him. When Sombra was “killed” in S9, it looked like he was just disintegrating by turning into smoke. Sombra was “killed” by Celestia and Luna (a very popular fan story, “Crystal War” gives this a little more meat on the case to fans`s happiness), then “killed” by the crystal heart - since “killed” when the alicorns in the “Siege” Arc drew the good personality from him - since “killed” in the S9 when the Mane 6 used the very old rainbow magic from G1 which is far more fatal than harmony magic.

It is an opening that makes it possible to take Sombra into this crossover, namely whether he was dead or just banished, and from the “Siege” we know that the IDW Sombra was cleansed of his “evil” personality so as not to be wiped out of the heart crystal. Theory: What if the alicorn had really separated the good Sombra from the evil Sombra as with Stygian and the Shadow pony, and thus let the crystal complete the exile? Then it meant that a split had taken place, so while the good Sombra went away to the “end of the world”, the evil one may have “died” and ended up in the limbo.
 
When Discord brought Sombra “back to life”, he did not use his own powers, but a summoning symbol that obviously can not resurrect the dead taken from the afterlife. There are many indications that Sombra was not dead when he was blown to pieces in S2, and from “Siege” we know that he could exist as a spirit as long as he had entrenched his soul as with Voldemort and his soul sharing from Harry Magic. After the last count, Sombra has now died three times, it will be the fourth time if the mane 6 and the transformers defeat him in Cybertron.
 
Splitting characters into good and bad variants of the original is not new, this has been repeatedly seen in entertainment - and it always ended with the two personalities being reunited into one. There is the potential for a new story where three Sombra`s will meet each other in true chaos, if the G4 comics will get this far. So Sombra can exist in multiple roles without coming into conflict with each other and triggering contradictions.

Comics and show have a loose canon at best, so its possible the umbrums might be his minions but that’ll retcon season 9 which just retconned Siege.

Interesting Fact:  
In Equestria Girls, the Geodes made by Dynasty of Primes. So they brought our powers and abilities during the millenium past. Primus created the World Between Worlds, one is Equestria and the other from the another dimension universe of Human World. So I want Transformers will arrive to Equestria Girls coming soon!

So Sombra is back from the limbo. Megatron has obviously made one of his “biggest mistakes of his life” - he is supposedly an expert in it! - and not only returned Sombra back from “death”, but also released him to Cybertron where the tyrant and the umbrum may have found something very interesting.
 
Probably Primus himself, the creator-god for the transformers - an ancient and ethereal being who fights his “brother” Unicorn the Chaos-Bringer. Since Twilight and Optimus were able to reconcile her alicorn magic charged with the magic of friendship with the lifeforce force in the Matrix carried by Optimus, it meant that the source of the magic in Cybertron is Primus. This makes alicorns far more formidable if these could manifest even if only a small part, of the same power as “gods” in the Transformers universe. And this provides a possible logical explanation behind the mysterious magic in Equus, by being probably of true cosmic energy / god essence, which can override natural laws and universal rules.
 
With this background, it becomes easy to realize that if Sombra can steal the magic from Primus, he will become completely unstoppable, even perhaps surpassing all living alicorns and powerful beings with the possible exception of Unicorn who can find his way to Cybertron by such a transfer of power. For transformers considering Starscream and the Underbase (Marvel The Transformers) in the past, this is one of the worst nightmares they can imagine. So the end will only be Mane 6 with the ponies’ inner rainbow magic, Twilight’s alicorn magic - and most of all - the magic of friendship - between Sombra and his conquest of total power.
 
It will probably end with Sombra being “killed” and returned to the limbo as usual. Until further.
