#4BD7 had a good point that maybe Twilight needed a break from villains for some time, so while I’m also keener on the idea that Twilight would try help trio to see light right after the coronation, the six months is not yet that much longer period. Heck in most stories I’m glad that they release trio at all.
 
Anyway, I’m really hoping that all three villains will get some sort of happy ending.

Because Twilight, those three almost destroyed Equestria. The other redeemed villains at least had a reason to be reformed (except Starlight), but these three don’t. They’re just evil for the lulz.

I’m sure we will see them again the IDW comic. Even if it’s done in a very “anime filler” kind of way where they get free temporarily to cause some mischief and then get petrified again (in the same positions).

I don’t think Twilight ought to step down, either. In fact, I think that her failure to interject at the time can ultimately be construed as nothing more than a misstep on her part (the major responsibility being on Celestia, Luna and D*scord). Still, the proper, “old Twilight” way to behave here would be for her to try to fix such misstep, eventually and necessarily by unpetrifying Cozy as well as (I think) the others.
 
This is why I (and I think many others) was disappointed in the finale. Not just because of what happened, but by its character of, well, finality. It was a very sour note to end a series like MLP, and it felt extremely extraneous to the core message of the show.
 
Anyway, as you said, let’s see where the story goes.

As I’ve said to people on other sites a few times, “execute” is too strong a word. Execution kills- it’s meant to be irreversible by design. Petrification, as we saw with Discord, isn’t, and a ruler of Equestria can decide to undo it if they so choose.
 
Which is where I both agree and disagree with this comic. I completely agree that Twilight would feel a desire to reach out to Cozy Glow at least, though Tirek and Chrysalis are somewhat more debatable given their history. However, there’s one point I don’t agree with: the idea that Twilight would step down from her throne instead of simply trying to make it right by reversing the petrification and trying to reform the three herself. Turning them to stone wasn’t her idea, so the only guilt she has reason to feel is for not protesting it at the time, which is kind of justifiable since petrification can be temporary and she had every reason to need a break from dealing with villains for a while. While I don’t have a lot of faith in IDW, I believe if the main FiM staff had given us a season 10, we probably would have seen at least some of these three released and reformed. As is, The Last Problem does not actually confirm they stayed statues forever, so it’s open to interpretation.
 
Of course, we’ll see where this comic goes, and whether Twilight does try to reform the three. But knowing the author intends this less as a continuation of canon and more as a condemnation of it, I have my doubts that she’ll take a path as optimistic as what she’d canonically be likely to do. While I hope for better, I suspect and fear that this comic will have Twilight just mope and abandon her throne, maybe with some other, even darker twist to make Celestia and Luna feel bad about themselves. I don’t really hate the comic for this. Its purpose seems to be a form of vent art about its author’s frustrations, and the art and insight into how Twilight’s guilt would wear her down are both excellent. However, I don’t think its currently implied conclusion does Twilight’s character justice, or that it’s a very constructive response to DeusExEquus’s complaints about the finale. It is, as with the majority of “fix fics”, angled too heavily toward bringing up criticism and not quite heavily enough toward showing ways to address gaps in the source material while leaving its core meaning intact.
 
Either way, I intend to keep reading.

The PoS and the Windigoes are not flesh-and-bone creatures, they are spirits. It is not even clear they possess a will of their own. I’m not sure they can conceivably count, but even if, the same observation would hold for them that I make later for the Storm King and Sombra.
 
As for all the others (barring Storm King and Sombra), they are not on the same level of “villain” as the Legion, not even close. They are just jerks or low-tier criminals, and I would hardly count them as a personal failure of Twilight’s. Not to mention, with some of them she didn’t really interact at all (LD, Suri, Wind Rider).
 
So it is only fitting to bring forth SK and Sombra as counterexamples, and here I agree with you to some extent: Twilight is partly responsible for failing to save them too. The biggest difference is that in their case she was acting in immediate self-defense, which means she had no choice other than killing them. With the Legion of Doom, on the other hand, there was no immediate threat on their end when Celestia decided to execute them. Twilight had all the opportunity to step in, or to undo the spell after her coronation. I think you can grasp the huge difference.

Loving the artwork! I think this is more in line with how Twilight should and would feel about the situation with those three. I wonder what Twilight will do about it and how.
